I am starting a candle business and need to put my logo on the candles. What is thebest system and what is the difference between them? Example: candle seals, candle wax seals, embossing stamps, rubber stamps, etc.?

I think a candle wax seal, with a contrasting, or slightly darker shade would be really sharp.
You could attach it to the tag if it is easier.

You could possibly use all of the above methods (candle seals, embossing stamps, and rubber stamps) to really brand your logo with your candles.
Since this question is about visual aesthetics and production I am going to have to advise on looking closely at your packaging methods first. If sealing is an option think about your logo and if it will be clearly visible while making the trip through handling and storage. From there you can begin thinking of practical creative ways to brand your logo with your candles.
If you’re creating the candle yourself why not just incorporate your logo in the candle’s mold? Or while the candle is still hot just imprint a traditional rubber stamp into the side?
One way I’ve seen that has effectively delivered a logo on similar mediums is with a gift tag attached by string or rope. This tag can be made by simple heavy stock paper divided into sections and hole punched (for the string), each with just the candle’s information on it. Then, on the reverse side of each tag, just seal or rubber stamp on your logo and viola! instant branding.
A great resource for rubber stamps is Simply Stamps (they’re guaranteed). Just send them your logo and choose stamp size you’d like to purchase - they’ll have your stamp sent out next day. For seals and embossing type goods I would recommend Holmes Stamp & Sign as they have quality seals and embossers that would hold up for your candle production needs.
